Cracking AlphaFold2: Leveraging the power of artificial intelligence in undergraduate biochemistry curriculums

by Devon J. Boland, Nicola M. Ayres

AlphaFold2 is an Artificial Intelligence-based program developed to predict the 3D structure of proteins given only their amino acid sequence at atomic resolution. Due to the accuracy and efficiency at which AlphaFold2 can generate 3D structure predictions and its widespread adoption into various aspects of biochemical research, the technique of protein structure prediction should be considered for incorporation into the undergraduate biochemistry curriculum. The stabilized supralinear network accounts for the contrast dependence of visual cortical gamma oscillations

by Caleb J. Holt, Kenneth D. Miller, Yashar Ahmadian

When stimulated, neural populations in the visual cortex exhibit fast rhythmic activity with frequencies in the gamma band (30-80 Hz). The gamma rhythm manifests as a broad resonance peak in the power-spectrum of recorded local field potentials, which exhibits various stimulus dependencies. In particular, in macaque primary visual cortex (V1), the gamma peak frequency increases with increasing stimulus contrast. Moreover, this contrast dependence is local... Читать дальше...

Assessing the extinction risk of the spontaneous flora in urban tree bases

by Apolline Louvet, Clément Mantoux, Nathalie Machon

As the spatial arrangement of trees planted along streets in cities makes their bases potential ecological corridors for the flora, urban tree bases may be a key contributor to the overall connectivity of the urban ecosystem. However, these tree bases are also a highly fragmented environment in which extinctions are frequent. The goal of this study was to assess the plant species’ ability to survive and spread through urban tree bases. To do so... Читать дальше...

ST-CellSeg: Cell segmentation for imaging-based spatial transcriptomics using multi-scale manifold learning

by Youcheng Li, Leann Lac, Qian Liu, Pingzhao Hu

Spatial transcriptomics has gained popularity over the past decade due to its ability to evaluate transcriptome data while preserving spatial information. Cell segmentation is a crucial step in spatial transcriptomic analysis, as it enables the avoidance of unpredictable tissue disentanglement steps. Although high-quality cell segmentation algorithms can aid in the extraction of valuable data, traditional methods are frequently non-spatial... Читать дальше...
