Advances in DNA sequencing technology and computation now enable genome-wide scans for natural selection to be conducted on unprecedented scales. By examining patterns of sequence variation among individuals, biologists are identifying genes and variants that affect fitness. Despite this progress, most population genetic methods for characterizing selection assume that variants mutate in a simple manner and at a low rate. Because these assumptions are violated by repetitive sequences... Читать дальше...

Spike train modeling across large neural populations is a powerful tool for understanding how neurons code information in a coordinated manner. Recent studies have employed marked point processes in neural population modeling. The marked point process is a stochastic process that generates a sequence of events with marks. Spike train models based on such processes use the waveform features of spikes as marks and express the generative structure of the unsorted spikes without applying spike sorting. Читать дальше...

Phylogenies depicting the evolutionary history of genetically heterogeneous subpopulations of cells from the same cancer, i.e., cancer phylogenies, offer valuable insights about cancer development and guide treatment strategies. Many methods exist that reconstruct cancer phylogenies using point mutations detected with bulk DNA sequencing. However, these methods become inaccurate when reconstructing phylogenies with more than 30 mutations, or, in some cases, fail to recover a phylogeny altogether.

The 3D structure of RNA critically influences its functionality, and understanding this structure is vital for deciphering RNA biology. Experimental methods for determining RNA structures are labour-intensive, expensive, and time-consuming. Computational approaches have emerged as valuable tools, leveraging physics-based-principles and machine learning to predict RNA structures rapidly. Despite advancements, the accuracy of computational methods remains modest... Читать дальше...
